The identification of the integration sites of the plasmids that have been used to transduce cell lines

Abstract :
One of the ways to create cell lines is infecting the cells with DNA tumor viruses. The DNA vector sequences that used for immortalization process are found to be integrated in genomic DNA. At this study, the conditions of these DNA segments after thousands of passages in K562 cell line were investigated. Sequence capture array and next generation sequencing technology were combined to identify genome integration sites. In the K562 cells, 15540 fragments matching viral DNA sequences used for immortalization of the cell line were obtained. It was determined that 60% of the fragments is matching Simian virus 40 T antigen, 12% matching pGNS-BAC cloning vector, 11% matching knock-in vector FBDki, 12% matching pSTHl-GFP DNA cloning vector and 6% matching human herpes virus 5 strain Toledo. Also, SV-40 was found to be integrated in TBC1D5 gene which is located at 3p24.3 chromosomal region. Here, the profile of the vectors used in immortalization of the K562 cell line and the integration site of the SV-40 at the cell line were determined.
