Predicting functional properties of proteins is needed in a number of applications. A protein is represented as an ordered list of amino acids, where each amino acid has a sequence and a structure component (the terms amino acid and residue are used interchangeably). Since functional properties of proteins usually depend on their actual three-dimensional structures in living organisms, the geometrical configuration of amino acids is of great importance. Focusing on this issue, this paper first abstracts the problem based on the analysis of the already existed approaches. Then a formal approach towards the reasonable representation is presented. In particular, the paper shows that two parameters are not adequate for representing the 3D residue sequence structure.
