The process of transferring ecological benefits of water from the upper reaches to the lower reaches by means of water resource protection is just the cooperative profiting process of different regions in the basin. Benefit distribution in this process can be considered as beneficiary´s compensation to the water head site, which has changed the traditional measuring method of compensation amount that conducted in accordance with invested costs. After giving comprehensive consideration to collaborative agents´ contribution in the cooperation and based on Shapley value, the paper put forward the new quantitative measuring method of compensation amount in interregional water resource protection with the form of cooperation income. In the end, with the same method, the paper figured out the ecological compensation amount of water conservation areas in Xin´an river basin, which further provided criterions for the measurement of interregional ecological compensation amount within the basin in future.
