Nine sections micro-ecology of Wenyu River in different functions was researched by T-RFLP method and cloning construction. We identified its strength communities based on factors of the number of species, dominant colonies, the stability of community structure of the micro-organisms. And then we further clarify the diversity of every microbial community structures using Shannon Diversity index and Simpson Diversity index. Finally, we examine the relevance of the microbial indicators. Results indicate the microbe number of Wenyu River has significant changes in different scales .Microbial communities of T-RF67bp, 151bp, 440bp, 481bp, 488bp represent the dominant species in river; T-RF135bp, 151bp, 440bp were most sensitive to environment, suggesting they may act as indictors of environment changing. This study was the foundation to further understand the structures and functions of the whole ecology system.
