IRAP (inter-retrotransposon amplified polymorphism) is a kind of molecular markers based on retrotransposons. In this study, the polymorphic loci of 32 Lily varieties were examined by IRAP molecular marker. Results showed that the ratio of polymorphic loci was 94.12%, The result of POPGENE analysis indicated that Nei´s gene diversity H was 0.2798, Shannon´s information index was 0.4337, Effective number of allele (Ne) was 1.4497, the highly diversity was displayed obviously. The relationships among the varieties were evaluated by UPGMA, showing that the tested Lily varieties can be classified into six clusters on the molecular level.
