از جمله مسائلي كه پيرامون انديشه سياسي امام خميني(ره) بدان پرداخته شده، بررسي تغيير يا تغييرات رخ‌داده در نظريه ولايت فقيه ايشان از ابتدا تا انتهاي حيات فكري ايشان است. علت ورود به اين بحث، عباراتي از كتاب كشف اسرار ايشان است كه برخي مدعي تفاوت ماهوي آن با ساير آثار نوشتاري و گفتاري ايشان در دوره‌هاي بعدي حيات فكري وي شده‌اند. در اين پژوهش كه به روش استنادي تحليلي به انجام رسيده است با مراجعه به آثار و بيانات امام خميني(ره) از ابتدا تا انتهاي حيات پر بركت ايشان، نظريه ولايت فقيه و مباني آن در انديشه سياسي امام خميني(ره)، به‌صورت جداگانه مورد مطالعه قرار گرفته است. نتيجه‌اي كه از اين تحقيق حاصل شد، عدم تفاوت در اصل نظريه با همه مباني آن است. بيشترين اختلاف، كه عمدتاً بين كشف اسرار با ديگر منابع و يا سيره عملي امام ديده مي‌شود، دو مورد است؛ يكي اجمال و تفصيل در تبيين اين انديشه در منابع متقدم و متأخر و ديگري ساختار و نظام‌سازي و به تعبير ديگر روش اِعمال حاكميت فقيه است كه در مرحله اجرا و عينيت يافتن آن در متن جامعه به كمال رسيده است.
