The second isoform for a vacuolar Na+/H+ antiporter was isolated from Zostera marina (seagrass), and its sequence was compared with that of wheat by computational tools. Using RACE technique, the full length of coding sequence of this isoform was isolated. Its coding sequence is 1623 bp in length which encodes a protein comprising 538 amino acid residues. The length of this protein is two amino acids longer than the protein is encoded by the first isoform. The coding sequence of this new isoform is 18 bp shorter than that of wheat. The comparison of its amino acid sequence with other Na+/H+ antiporters, indicated that the encoded protein was most similar to that one which is encoded by the first isoform. There is a high phylogenetic distance between this isoform and that one of wheat. It revealed that the percentage of three amino acids serine, threonine and tyrosine in the proteins encoded by two isoforms and isolated from this plant is higher than that one which is encoded by the isoform of wheat, but the amount of cysteine is no significantly difference between these plants. It can be suggested that the vacuolar Na+/H+ antiporter has more interaction with other proteins in halophytic plant Z marina than an usual plant such as wheat.
