We analyzed translation efficiency changes of 2,437 silent substitutions in human cancers. We observed selections acting on silent sites in cancer genes to increase or decrease gene translation efficiency. By comparing the selection pressures in different cancer types, we found tissue specific translation efficiency changes of cancer synonymous substitutions. We also found that substitutions in oncogenes generally tended to increase the translation efficiency. On the contrary, substitutions in tumor suppressor genes had a tendency to decrease gene expression. The results we showed here shed lights on the importance of silent mutations in cancer, which will help us understand the genetic causes of cancer.
