Allozyme technique has been applied to detect the genetic variation and differentiation of amphioxus Branchiostoma belcheri populations from Xiamen. The genetic diversity was high,the mean number of alleles per locus was 2.0000, the effective number of alleles per locus ranged from 1.4623 to1.6320. The average of percentage of polymorphic loci was 57.14%, the observed heterozygosity and the expected heterozygosity ranged from 0.3619 to 0.3976, from 0.2228 to 0.2594, respectively. Low genetic differentiation was detected among four B. belcheri populations. The coefficient of gene differentiation (FST) was 0.0155, gene flow(Nm) was 15.9212 and the average of genetic distances was calculated to be 0.0064, ranging from 0.0000 to 0.0079.
